Unless you have a multi-user system where more than one person will be using Komodo, you may as well install Komodo in your home directory as a regular user. I've taken to putting any applications that are not installed by the system package manager in "~/opt/".
That said, now that you've changed the permissions of the install folder, you should have no further problems with updates.
Oh I see, I've never considered the possibility of the folder permissions being the cause. I've installed it in /opt and run Komodo as my user, that's probably also the reason why it's not updating.
i just found this: http://kb.mozillazine.org/Could_not_initialize_the_browser_security_comp... which talks about the file cert8.db. If you don't have rights on this file, you can't access secured sites. Same for Komodo, i had no rights on the file ~yourhomefolder~/.komodoedit/5.1/~yourcomputer~/XRE/cert8.db (because of an installation in root mode i think), i corrected this (and other owner problems in this folder), and now it works :)
Which version of Linux?
How exactly does it not work... the "Help->Check for updates" dialog never finds an available update?
Note that the update runs over https, so maybe something is stopping this from connecting/working on your system?
I tested it in Ubuntu 8.10 and OpenSUSE 11 and both gave me the same result.
It does find available updates but when trying to install them it gets stuck at the "connection to the update server..." message.

I have exact same issue on Ubuntu 8.10.
I just upgraded to 5.1.1 (and previously upgraded to 5.1 from 5.0) without any problem.
I'm on Ubuntu 8.10
Using the built in updater?

If you have a network proxy, be sure to set it up under:
Edit|Preferences|Web & Browser|Connection|Settings...
I had the same issue on Ubuntu 8.10 with Komodo 5.0 :
I change the write permissions on my Komodo folder and it does update.
Furthermore, I've installed Komodo the sudo way, making root the owner of the folder. So I'm wondering if it's a good idea !?

I've installed v5.1.1 on an up-to-date version of Ubuntu (64 bit).
When I run "Help>Check for updates...", the resulting updater complains:
"AUS: Update XML File Malformed (200)".
Any suggestions?
I also get the following complaint (in the command line) when I launch and then exit komodo:
"> SciMoz was not closed correctly before destructor called."

@bergalath it's now working on me, thanks for the tip.
I just changed the permissions (using chmod) and ownership (using chown). Update works like a charm.
sudo komodo
